fumes from new boiler

This fall I had a new gas fired hot water boiler installed. I converted from oil. I had the chimney cleaned an I lined the chimney with a 6" flexable liner kit with a cap. The liner bends 90 deg. and connects to the elec. damper (which is on a horizontal run of 2 ft.) and then to a 6" elbow which connects to the supplied vent hood from Weil Mclain. About once every few weeks I get a smell of exhust fumes in the basement and the spill switch kicks the unit off. After reseting the spill switch the unit runs without fumes for a few weeks. The elec. damper seems to be working fine. I have a very sensitive CO2 detector which is not registering any noticable CO2. I had a draft meter test done and it seems to be ok. any ideas in what could be causing this inconsistency in the draft?
