Burnham Oil Fired Boilers Misfiring

Hello, we have a little problem. We have 2 Burnham boilers with Beckett AFG burners on them and they share a supply line and a return line to the underground fuel tank. The Line does split when going to each of the boilers and the line is a 1/2" I.D. line. The boilers have been running smoothly for about 20 years until about 2 years ago. Now they will sputter and have the flame become completely interupted for a few seconds and then start again. We have gone over the lines and flushed them out and found no visible leaks. These are residential boilers. What could be the cause?
