Heatmaker - Small explosions / backfire

I have a Heatmaker that is about 15 years old. I installed it myself and have hade no problems with it whatsoever...other than occasional pressure switch failures, fill valve sticking, etc. I also have a Tekmar controller running it. It provides heat for four zones and domestic hot water. This year the boiler started having intermittent small explosions. I called a very reputable contractor that I have known for years. They replaced the Plexvent pipe because it was recalled and was likely causing the explosions due to cross-contamination. After replacing the direct vent piping, I am still experiencing the small explosions. What else can be causing these explosions...and why didn't my contractor find these other problems?
