Sounds like the temperature high-limit control is shutting down the whole works (instead of just the flame). I'm not familiar enough with that unit totally diagnose it, but if the thermostat is still calling for heat when it's cycling off, that's where I'd look first. If the high-limit is set too low or the boiler is ultra-oversized for the load it might trip the overtemp limit, but the pump should only shut off when there's no longer a thermostat calling for heat.
Dig into the control schematics to figure it out, but this sounds like a safety-interlock trip of some sort.: Bill, I'm confused here. Who is telling you a boiler should be ultra-sized? That is not a good idea.
