Having no water inside a tankless coil will cause no damage. Are you planning to blow all the water out of the tankless coil and plumbing in the house?

If you have the main shut off, that is the source for cold and hot water, so if a pipe burst (an empty pipe because you removed the water, which makes it impossible to burst,) there is no water from the main to cause anything to happen including turn the burner on to heat.
