You can put far more than three zones; however someone may have confused you by saying you don't usually put more than three zone VALVES on one TRANSFORMER (though it can be done with sone.)

You are not getting enough heat in the first floor, so a pro should find out why there is not enough water circulating there or not enough baseboard.

With multiple zones, the tendency is for the boiler to reach its high limit temperature frequently due to multiple overlapping zone demand, so the burner shuts off to keep from overheating the water. It can be controlled differently.
