You can leave the disconnected coil without closing off the tubes.
Some have their burner tubes and parts with leaks in them so they fire daily to keep the prime. If the burner is tight with no leaks, no need to run the burner daily.

However, there isn't any savings from an electric water heater replacing tankless boiler heat as electric is more expensive until the oil is $4 a gallon in most areas.
